"To put it another way, while we talk about the clash between God and science, in practice it often comes down to disagreements about man and morals."

Maybe "often" but not necessarily "most often." And if it is "most often" it is because most people are scientifically ignorant. When more people learn of science, science will be a bigger issue. Since most people don't know much science, then science may play a small part today.

Maybe amongst the scientists, science is a big reason for conflicts. So maybe it depends on the class of people being considered.
