A couple of notes;
We actually have multiple copies of MHC, so an individual can (and
generally does) have more than two versions; I forget exactly how many
is normal.
One candidate for a gene with multiple effects getting altered
(whether by a transposon or some other means) would be one relating to
developmental timing. In certain ways, modern humans appear
neotenous-i.e., adult humans have some features more typical of young
apes such as the prolonged period of brain growth in the young and
corresponding relatively large brain, short face, etc.
